Silico cloning and bioinformatic analysis of SREBP-1 gene in torafugu Takifugu rubripes

Abstract:
      The fugu genome sequence database was screened with the amino acid sequence of zebrafish SREBP-1(NP_001098599.1) as the probe on BLAST platform. We obtained a cDNA sequence encoding a putative (Sterol regulatory element binding protein-1, SREBP-1) of torafugu Takifugu rubripes and analyzed the deduced protein by bioinformatics methods in terms of its general physical and chemical properties, protein structures and functional domain structure.Sequencing and bioinformatics analysis showed that the full -length open reading frame of torafugu SREBP -1 cDNA consisted of 3 330 bp and encoded a polypeptide of 1 109 amino acids. The multiple sequence alignment showed that coding amino acid sequences of the obtained torafugu SREBP-1 gene had 81%, 73%, 72%, 55%, 55%, 54%, 54% homology with the corresponding Siganus canaliculatu, Salmo salar, Danio rerio, Homo sapien, Bos taurus, Gallus gallus,respectively. Phylogenetic tree analysis showed that torafugu SREBP-1 was closely related to Siganus canaliculatu SREBP-1 than to those from other vertebrate species. After protein analysis, results showed that there was much more α-helix than other secondary structures in torafugu SREBP-1 protein, besides, it had a bHLH-zip domain in its N terminal.
